It seems that the quest "For Alcymi" part 3 is not working correct.
I need to collect 15 dragon turtle eggs and 6 lowwater kraken eggs
    • The quest does not count the items I pick up
    • I could hand in the 6 kraken eggs once I had them
    • I can still collect more kraken eggs
Also, it seems that dhe turtle eggs hardly ever shows up. I am assuming that I should be getting turtle eggs in stead of still more kraken eggs?

You can collect more kraken eggs if you spot them, then sell them to any merchant. Some quests count your progress in the quest status description, some don't. I don't recall that one specifically, but I'm not surprised that it's not giving you a running total of the turtle eggs. When you pick up the 15th, the quest will notify you that it's time to turn them in. And, yes, you have to be patient; the possible locations of the eggs are fixed, but they only appear randomly in 0 or more of the specific spots on any given entrance to the map. Look around on the forum / Google info on that quest: I'm sure somebody has mapped the 5 or so spots that the eggs may show up. You may have to do several to several dozen map runs before you collect them all ... welcome to the beauty of the DSO RNG (random number generator).

    As far as I remember,

it doesn't matter if the quest doesn't count them, once you have enough, you can complete the quest normally. Aside from that, yes, you can collect more than needed and sell them, AND turtle eggs count also for a hidden achievement - you need 100 of them for that.

There is somewhere in the forum a photo with locations of the turtle eggs, I will post it if I find it. :)

I noticed that the turtle eggs were more likely to be inland rather than at the shore as well, just in case that helps.

The program keeps its own counter. No need to worry about count. When the progress is enough, the quest giver will have that ?, ready to cash it in.
There are about 5 different sets of possible locations. All are either on the shoreline, or withing turtle crawling distance from the shore. The smaller eggs hid under plants. Several nests are only visible from 1 direction, a window of about 10 degrees; scan carefully. 1 of the larger nests is between to rock pillars on the right side. If you move too fast past them, you will never see it.
DSO changes the locations, sometimes about every 2 hrs. Some of the earlier locations seem to be discontinued.
Once you discover the locations, you can run a pattern to cover them all in a minute or so.

I'm going to step in and clarify something. The game keeps a counter for the 100 Turtle eggs for the achievment, but not for the quest. You actually need to collect 15/6 of each and hand them in. Any time that you see 0/15 or something like that in a quest when you are collecting, that is a hint that you can collect more than needed for the quest. This could be for a couple of reasons, but often it is because you can sell the extra items (which is different from normal quest items), you can use them for another repeatable quest (silver essence for silver scroll), or because it is a normal item that happens to also have a use in that quest (the skeleton in Kingshill).
